He estado intentando mucho pero no logro entender la diferencia entre la tabla de orden aufk y afko. Ambas tablas son de orden y cuando las vi en el sistema, ambas se actualizaron con la creación de la orden de proceso.
Por favor, alguien me podría guiar.

Indeed your question is more related to system design and integration with all types of orders in the system. If you are working only with PP Orders, you can assume that there are always records in AUFK and AFKO. You can use a well-known view CAUFV, which is a join between both tables and contains their main fields.
1. AUFK is the master header of Orders. This table stores all the Orders in SAP, including PP, PM/CS, CO Orders, CO Production Orders, CO Model Orders, PS (WBS and Networks). The field AUTYP describes this.
2. AFKO stores information on orders with scheduling, assignment of BOM or routing (e.g., PP or PM), and also CO Production Orders with header quantity info, CO Cost Calculation key. CO Investment Orders or Expense Orders do not have records in this table. PS orders do.
3. To complicate things further, PP Orders have a 3rd table that serves as a header. The table is AFPO and stores information on the principal material and CO-Products if they exist. This table is the Join to the Appointment tables in CO (COBRA/COBRB). It also stores data for batches, Valuation Type if used.
PM Orders could have a record in this table, only in refurbishment. PS can also have a record here.

Sí, ambos se actualizan cuando creas una orden de proceso (hay otras órdenes también).
Te sugeriré el siguiente método para que puedas encontrar la respuesta por ti mismo.
1. Crea una orden de proceso (o toma cualquier orden de proceso ya creada).
2. Utiliza SE16N para extraer AUFK (todos los campos para esa orden).
3. Utiliza SE16N para extraer AFKO (todos los campos para esa orden).
Ve a COR2/COR3 y averigua los campos que encuentras en las extracciones de la tabla.
Ahora agrupa tus datos de la siguiente manera:
(a) Campos comunes
(b) únicos en AUFK
(c) únicos en AFKO
Esta hoja de cálculo te servirá como referencia futura.
